Markov chain Monte Carlo methods for family trees using a parallel processor

چکیده
A 1024 cpu parallel computer is used to obtain simulated genotypes in the Tristan da Cunha pedigree using random local updating methods. A four-colour theorem is invoked to justify simultaneous updating. Multiple copies of the program are run simultaneously. The results are used to infer the source of the B allele of the ABO blood group that is present in the population.allel, pedigree analysis.

Parallel Bayesian Additive Regression Trees
Bayesian Additive Regression Trees (BART) is a Bayesian approach to flexible non-linear regression which has been shown to be competitive with the best modern predictive methods such as those based on bagging and boosting. BART offers some advantages. For example, the stochastic search Markov Chain Monte Carlo (MCMC) algorithm can provide a more complete search of the model space and variation ...
متن کاملOn the utility of graphics cards to perform massively parallel simulation with advanced Monte Carlo methods
We present a case-study on the utility of graphics cards to perform massively parallel simulation with advanced Monte Carlo methods. Graphics cards, containing multiple Graphics Processing Units (GPUs), are self-contained parallel computational devices that can be housed in conventional desktop and laptop computers. For certain classes of Monte Carlo algorithms they offer massively parallel sim...
متن کاملParallel Metropolis coupled Markov chain Monte Carlo for Bayesian phylogenetic inference
MOTIVATION Bayesian estimation of phylogeny is based on the posterior probability distribution of trees. Currently, the only numerical method that can effectively approximate posterior probabilities of trees is Markov chain Monte Carlo (MCMC). Standard implementations of MCMC can be prone to entrapment in local optima. Metropolis coupled MCMC [(MC)(3)], a variant of MCMC, allows multiple peaks ...
متن کاملParallel Metropolis Coupled Markov Chain Monte Carlo for Isolation with Migration Model
Isolation with Migration model (IM), which jointly estimates divergence times and migration rates between two populations from DNA sequence data, can capture many phenomena when one population splits into two. The parameters inferences for IM are based on Markov Chain Monte Carlo method (MCMC). Standard implementations of MCMC are prone to fall into local optima. Metropolis Coupled MCMC [(MC)3]...
متن کاملSpeculative Moves: Multithreading Markov Chain Monte Carlo Programs
The increasing availability of multi-core and multi-processor architectures provides new opportunities for improving the performance of many computer simulations. Markov Chain Monte Carlo (MCMC) simulations are widely used for approximate counting problems, Bayesian inference and as a means for estimating very high-dimensional integrals. As such MCMC has found a wide variety of applications in ...
